で「テレビではよくあることですが、番組ではそのインタビューの一部分しか使いませんでした。そして何年もの間、私たちはそのインタビューが消失してしまったと思っていました。なぜなら、1990年代にロンドンからアメリカへの輸送中にそのマスターテープが行方不明になったからです。」という意味になります。

The way things work in television, で「テレビ業界での通例で、」という意味合いです。
(That’s) the way things work と That’s を補うと分かりやすいです。
that’s the way ～ は、よく使われるコロケーションで「～はそういうものだ」という意味になります。
例：That’s the way life is.「人生とはそういうものだ。」
things work は「物事がうまくいく、物事が進む」です。
work はここでは「働く」ではなく「正常に機能する、うまく行く」という意味合いになります。
例：We work well together.「私たちはうまくいっている。」

we used only a part of that interview in the series. で「私たちはそのインタビューの一部分しか使わなかった、そのテレビシリーズで」です。

And for years,「そして長年の間」

we thought (that) ～「私たちは～だと思っていた」

the interview was lost forever で「そのインタビューは永遠に失われた（と）」です。
be lost で「失われる、無くなる」です。
例：lost baggage「（空港での）荷物の紛失」

because ～「なぜなら～」
the master tape went missing で「そのマスターテープが行方不明になった（から）」です。
go missing で「行方不明になる」です。
例：a missing woman「行方不明の女性」

while being shipped from London to the US in the 1990s. で「ロンドンからアメリカへの輸送されている間に、1990年代に」
while ～ で「～の間に」という意味の接続詞なので、後ろには完全な文が続くはずですが、
今回のように ～ing が続くこともあります。
これは while it was shipped ～ の省略形となります。
